between the 1.6 and 2.0, the mounts are the same and the blocks are virtually the same for all intents and purposes. You're obviously doing something wrong. I wouldnt drill anything because when you get it together, it wont be correct.
When I tried to put the 2.0 in my colt, I had the same problem. I only had the rear mount in and the front mount would not line up. I even tried supporting the engine with my picker, but it was just distorting the rubber mounts too much. That's your problem. The rubber mounts are flexing to much and allowing the slop.
Here's what I did to get it to line up. I installed the tranny mount, then installed the timing belt mount. As I tightened up the timing belt mount bolts and nuts, it pulled the engine into place enough that I could slip the bolt in the front mount.
