I am guessing that you are using the stock rotors, hubs, and calipers?

could bad alignment make this happen? i realy dont think so but i dont now what to think anymore. went over it and it is all tight no cracks int he mounts and as fare as i can tell the caliper is not bound. could a stock mirage master do something like this. i really dont have a clue what to do next so any help would be great

The wheel alignment will have nothing to do with how the brakes function. Sounds to me like the caliper may not be centered on the rotor. There was a write up somewhere mentioning that some spacers would need to be used to center the caliper if swaping over to dsm brakes with out changing the hubs. Just going by memory, it was a long time ago that I read it.

Take some pictures if you can and post them up, :D might help out some more.

Did you swap everything, from the ball joint up, knuckles too. If that is the case, then there is no reason why everything won't work. My brakes work awesome with the stock colt master cylinder. The grinding is warped rotors/ improperly installed pads, etc. I didn't even install new brake pads when i did my swap, that would break my budget.
