Ok guys I know that it say in all the archives to use the Eclipse engine harness, I have that removed and waiting. Also the car I'm transplanting into is a 89 Colt. Does any of the other wiring need removed, from the parts car? I noticed the alternator and ps pump had wires coming off of another harness, I suppose I will just use the Colt wiring for these, just wanted to make sure.

yep, the alternator and power steering pump wires are the same and should work just fine, if it doesn't you may need to cut and splice connectors over, fairly simple.
